It turns out that the glitch is caused by the mod called "Acquisitive Soul Gems Multithreaded". To fix it you need to make sure that the option "Black Star and Black Soul gems can only hold black souls" option is checked (true). If that option is false this bug appears. Actually, I never had that mod installed.
